I can't answer because don't know your setting and what really stored in database.

But you always can set limit to number of stored clips, go to the Options -> Database tab and enter new number less that current one (maybe 5000). Than exit from Clipdiary and run it again. Clipdiary should delete old clips.

I wanted to sync my database with FTP folder
but when I check DB file it was about 40MB large.

I know its probably because of bitmas and other big files copied
But how that could happen if I filtered formats which I dont want cd to memorize ?
